Can we see a page? I'm not sure I understand your description.
However, anything that is affected by the addition of a border probably
has to do with margin collapsing... I'm betting that the content within
these "layers" has bottom margins applied, right (and remember that many
elements have default bottom margins whether you apply them or not)?
